Strange unit paths

I've been playing a campaign for quite some time, and have an unusual problem. My land units have started prioritising land movement over water transport, to the extent that they'll make a 30 turn route instead of crossing 5 feet of water. I've tried opening new games, and they have the same issue. Have I accidentally activated a feature?

Did you have transports available at the time?

Yes. The problem disappeared of its' own accord, coming back and going randomly. It always occurs when clicking the end turn button, causing any units which currently have avoidable water paths to reroute through huge stretches of land. If I manually click each water segment to go through, they have no problems, but if I only click for example the water segment closest to the starting land, it will divert back onto the land to go the long route.

I have no idea then. I have never had this problem but then again I don't do too many seabourne invasions xD
